Thats mean your spare key's battery need recharging, used the main key to open the door and used the spare key to start the engine..its simultaneously recharge your key battery.. correct me if am wrong...read it from the manual.
 
Can't comment on rechargeable key fobs because I've never come across. But the first thing to check is the battery condition, avictar. Open the fob and if it's a normal coin type lithium battery, it's not rechargeable and you can replace yourself for a few bucks.

Usually it's the simple low battery problem. If not, then it's the digital code or chip. Sometimes the code runs and depending on the type of fob, you can duplicate it from your good key at any locksmith for a few bucks or you may have to go back to BMW to do it for plenty of bucks. :) If it's the chip problem, just replace the fob.
